First of all, Firefox is a great browser to use as the base, but with horrible presets.
You have tracking by Google and Mozilla (and Microsoft when using Windows) integrated and really bad things making you easily identifiable and more.
The user.js is a "master-file", presetting as many changes to Firefox's deep internal settings as you want. It is the more elegant solution to manual "about:config"-changes, as you can save, share, restore etc it.
