Code obfuscation and AV scans

Background : I am responsible of the antivirus software in my company (very large national bank) and a develloper have an issue : He uses a code obfuscation software and now everything he compile is seen as a treat by our antivirus software. And now I don't really know how to handle it.

My question is : I there good reason to use code obfuscation (here in .NET) for security purpose ? And is adding an exception in our AV …
